I need to remove a stud from a lower unit, can someone tell me if they are pressed in or threaded?

Threads, at least on newer ones. Heat the casting 1st.
Thread 2 nuts on then use a wrench on the one closest to the casting.
 
Typically those studs are locktited in place so a little heat around the stud will melt the locktite and help getting it unscrewed easier. Why do you need to remove the stud?
 
If I’m using the same gears, bearings and cups along with the shims that were in place, will I have to reshim it?

The important set up that should be done is the pinion gear to forward gear back lash.

The biggest variable when swapping housings is the housing dimentions.

The bearing cups will have the minimum variences in tolorance.

Two key setups,

1. Pinion gear hight, determined by shims under bearing cup (below water pump housing). Need special tool noted in manual.

2. Gear lash of pinion to forward gear.
That is adjusted using shims under forward gear bearing cup. Procedure noted in manual
 
In my opinion ---" tooth contact pattern "----Is more important than backlash.-----Work carefully or get your local shop to help with shimming.
