Mercury 650 3 cyl fuel pump

What would cause the fuel to turn yellowish from blueish? I have a clear fuel filter prior to the fuel pump. When shut down, the fuel inside the clear fuel filter turns yellowish. I suspect the fuel filter diaphram may have a hole causing partially burned fuel to get back into the fuel line. I replaced the one way valves and diaphram not too long ago. Anyone experience this? I am going to pull the fuel pump and check the diaphram.
The issue with my engine is a stall at high rpms. It idles OK. It revs up OK. But, just after getting up on plane, the engine just stalls.
My head goes back and forth between thinking it is a fuel problem to being an ignition problem. If the fuel turning yellowish is normal, that would help me keep my attention on the ignition.
Here is a photo of what the fuel looks like, after running, between the fuel filter and the fuel before the connection.

It is the dye breaking down..not a problem

Here's what I'd do, drain the fuel tank, clean the tank or replace it, get rid of all the filters on the intake side of the fuel pump, fill tank with non-dirty fuel.
