bf225 check engine Lt. comes on

2007 honda 225hp outboard runs rough at idle when first cranked up for about 2 minutes, then check engine light comes on smoothes out and runs perfect? doesn't matter if engine is cold or already warmed up to normal operating Temp.
 
The green oil light isn't on and hasn't ever came on, and stayed on "like it should" I don't get an alarm sound either. I bought this motor about 6 years ago and installed it and have put several hundred hours on it with no problems. So it's not really hurting anything. I just wanted to see if anybody has ever heard of this. I bought a new side shifter when I installed it and hooked up all of the wiring, PLUG AND PLAY so I don't understand why it's doing it.

I forgot to mention that when I turn the key on the alarm does sound off for about 1 second like a chirp sound and then stops. Its my understanding that's a normal function to let you know that the alarm system is operating correctly. Is that correct?
 
That is not quite correct. When you first turn the key on you should get two short chirps.

I would first drain the vst. Then I would pull and inspect or replace the hp fuel filter.

And when you first turn on the key wait a few seconds before cranking the engine. That allows the hp fuel pump the pressurize the fuel system.

And you really ought to get that oil pressure light fixed.
