BF150A starts every time, dies after 5 seconds

I have a 2004 BF150A (BANJ-1000792) that I bought new, has only 200 hours, and was upside down in salt water once in 2012 (long story). It has been reliable, but in the last year I have been chasing problems.


My issue now is that the engine starts every time, runs smoothly, but dies every time after 5 seconds. In this cycle it does not trip the check engine light, or sound any alarms. I can do it 15 times in a row -- no change.


The oil pressure light stays green, the temp and alternator lights stay off. The pre start sequence with the key and lights flashing and 2 beeps are all normal. All fuses are good. No water in the water separator.


Thinking it was a fuel thing, I have cleaned out the vapor separator and replaced the HP and LP screens, and am running on new gas from a clean tank. My fuel pressure reads 47.
Next I thought it could be the main relay, it tested out per the shop manual, but I replaced it anyway -- no change.
Next I thought it was an IAC valve problem, it failed the shop manual test (page 5-43, #3, there was continuity between #1 on the harness and ground) so I replaced the IAC valve per the manual -- no change.




I have learned how to add throttle right before it dies, and can then get it to stay running -- but it goes through a rough patch and the check engine light comes on and an alarm sounds (beeping, not continuous).
It will idle smoothly after that, but with the alarm sounding. I am running in a tank, so I don't like to go up too far on the RPMs, but it seems to run smoothly up to maybe 2,000.


I don't have a code reader, but doing the paper clip thing, I read 4 short flashes. From that I believe the manual says I have a CKP sensor problem.
I ran through the steps and found the failure (page 5-33, #3, there was battery voltage between #1 on the harness and ground) the remedy is: "Repair open in the CKP sensor ground circuit"


So, my question is: Could CKP sensor be the cause of my problem or is it another problem in addition to whatever is causing the engine to die at 5 seconds? After all, it starts and dies at idle without throwing the CKP sensor alarm. Also, I have not been able to find a new main wiring harness - and am reluctant to pay $300 for a used one on eBay -- which could introduce other new problems. So what do I do next?

This sounds very much like an ECU issue, is there a possibility pf borrowing one to try before you throw a whole lot more parts at it?
 
Thank you for the suggestion. I found and ECU, swapped it, and it did not change the problem. Also took apart the low pressure fuel pump and inspected -- seemed to be OK. Undid the 3 ground connections on the front of the engine and cleaned them up -- they also looked good. All with no change. Someone suggested there could be a ground problem somewhere else on the boat...so I disconnected all wires to the accessories...also no change. Gonna go crazy on this one.
 
The yellow black should have 12v when measured to ground, the green/black shpuld have 5v when measured to ground and the blue should have continuity to blue on the ecm plug.
I would inspect the terminals in the plug with a magnifying glass for any oxidation or distortion. Also clean with contact cleaner and apply electrolytic grease. Also check the copper wire has not gone black, this would necessitate depinning the plug. When an engine has been submerged this kind of fault often appears after a period of time. I would probably opt for another harness if you can find a good one
 
Once again, thank you iang6766 for the great feedback. I have just run the CKP checks again and they check out. I thought before that I had an open in the ground circult, but have not been able to duplicate that result now. Throughout this project I have been looking for black wires and the only one I have found is on the low pressure EOP sensor -- luckily I was able to shorten it a bit and remove the bad part. I agree about the main harness. I have been looking at them on eBay -- really wish I could find a new one.
