95 mariner 200 efi wont plane

Hi guys, I'm new to this so please bear with me. I have a 95 Mariner 200 EFI that sometimes wont get above about 1200 rpms at wot. I had this problem all last year, sometimes it would run perfectly and sometimes not. When it doesn't run it feels like it's missing, it just shutters and bogs down on take off and will never get above about 1200 rpm. I finally, earlier this year, diagnosed the problem as a bad ecu and after much research on the web, decided to try bypassing the ecu to the fuel pump. I hooked the ground of the pump up, through a relay, to come on with the key switch. That seemed to fix the problem for the last 4 months until today, when it seemed to have the same problem again. Any Ideas on this would be greatly appreciated. I'm not gonna be on much longer tonight and gonna try to go out again early in the morning but I'll check back when I got in. Thanks for your help. Oh yeah, I just about forgot, When it acted up this afternoon I fished around the ramp for a while and then when I got ready to leave, tried it one last time and it ran perfectly the 200 yards to the ramp. Go figure.
 
Update to last nights post. Went out at daylight this morning and boat ran perfect for about a mile. I shut down and fished for an hour or so. Cranked up to move and it was acting up again. Wouldn't open up just bogged and shook like it was missing. I idled almost back to the ramp, planning to try and diagnose the problem, and all of a sudden it cleared up and ran fine the rest of the morning through several different stops. When it cleared up I could immediately hear and feel the difference at a fast idle. I should have put it in last night, but I have put new voltage regulators on, checked everything electrical that the book showed to with an ohm meter. and the battery is new with good clean connections and showing 13+ volts on my Lowrance. Would something else in the ECU cause this or is the fuel pump the only thing it controls in this regard? Are there any sensors or such that I can diagnose? I'm fairly proficient with mechanical and electronics but this has me scratching my head and threatening to use it for a trotline weight (it's just to heavy to pick up and throw).
 
When its acting goofy check to see if its dropped spark to one bank....if so you have a stator or switcbox problem.
