Today, I ran my engine for several hours. I pulled near an area that I wanted to check out with my sonar, and the engine made a single clunk noise and stopped the motor dead. I was only moving about 10 mph. My first thought was that I hit something in the water. I lifted the motor, and the prop was not damaged at all. I lowered the motor, and now the motor will not start. It just makes a single clunk noise when the key is turned. The throttle moves in and out of gear. The kill switch is in place. I have power to the motor because the trim works. Any ideas would be greatly appreciated.

You should stop trying to start it until you find out if the timing belt is still in place. If the belt or tensioner jumped at such low speed, you likely avoided damage. But continuing to try to turn the engine would definitely work against you. If you don't have a shop manual and don't know how to do the inspection I'm afraid you're probably going to need some help from a knowledgeable mechanic.
To protect your interests, you should seek out a reputable Honda dealer for assistance. Because, there are legions of HACKS in the outboard repair "business"
And, that includes some not so great Honda dealers. Be sure to do your homework before letting ANYONE touch your Honda.

Thank you for your response! I am going to take it in for service to my Honda dealer. I was just trying to get a handle on what possibly was going on with it. I did try to start it several times. What kind of damage could I have caused by doing that?
 
I can only guess but if it never rotated and just clicked as you first described, it's likely you didn't cause any harm at all.
But you will not want to keep trying to rotate it until it's been properly assessed.
