2006 Mercury 4 stroke 50hp intermittent starting issue.

Hello all, I am having an issue with my 2006 50hp four stroke where it will intermittently decide that it does not wish to start. Every time that I put it on the water it will start and run just fine and on many trips I do not have an issue. But the problem is that occasionally it will decide that it just does not wish to start after shutting down and fishing around for a while on the trolling motor. I have replaced the gas line, the bulb is always full and tight but just did it because, changed all the spark plugs, filters and oils and most recently I took it to a certified Merc mechanic that has a really great reputation. He put it on the computer and it has not thrown any codes that would cause the problem that I have described. I gave it to him for two months and he took it to the lake and ran it in his shop for several hours without so much as a hiccup. He checked out all reasonable causes for the issues but has found nothing to so far, he even took the VST apart and stated that it was clean and unclogged, He returned the boat to me stating that he doubted that he has fixed the problem but to call him if it occurs again and bring it to him immediately. Well, I was out last week and it happened again, I drove about a mile from the launch and everything was fine with the motor running like a champ. I shut down and trolled around on the trolling motor for just over a half hour or so and tried to crank it up and all it would do is turn over without firing. After trying to start the motor numerous times I call my mechanic and advised him what was happening and that I was heading to him. Just as we flagged down a boat and tied off to him for a pull back to the ramp my wife turned the ignition and it fired up like nothing was wrong so we went closer to the ramp and continued to fish. The motor never had an issued the remainder of the day and we have been again once since then without issue. I called Mercury in Michigan and described all of the above to them and they gave me the usual responses like have the mechanic conduct a spark test, check the coils, it may be a grounded wire etc. etc. I am at a lose on this one and would be very interested if anyone else has experienced the same issue. I did see where a guy was having a problem somewhat like mine back in 2015 but I could not find if he ever had it resolved. It is really weird and if I didn't know better I would say that it is vapor locking like in some older model cars that I have dealt with, I now think that it is most likely a fire (ignition) issue and I am willing to entertain any suggestions. The only troubleshooting suggestion I could make is to carry a timing light with you when you are out. Then when it fails to fire up hook up the timing light and see if any power is getting to the spark plugs. That will at least narrow down some of the possible causes.

It does like it could possibly be a grounded wire (or bad stop circuit) as Merc has suggested. A "no fire" on the timing light would at least tell you that when it fails to fire that the ignition is not getting power to the plugs - or not...
 
Since you stated it had a VST that makes it a EFI. Do you hear the high pressure pump when you turn the key on? Could be a pump problem,ECM output problem, main relay(my pick) as these wont kick codes
 
I'll check that out and let you know thanks for the suggestions. Would the main relay be overheating and reset after time or something to that effect? The reason I ask is that when I shut down to fish it is running great and only act up when I get ready to move.
 
The main relay controls spark,injectors,fuel pump and if contacts dirty or effected by heat /vibration it can cause problems.
 
This motor still continues to have an intermittent starting issue I'll check the main relay I've done everything in a can think of, and it continues to have this problem and doing it just about every trip now. But every time that I take it down to the mechanic it starts up and runs fine and will not do it when it's there, in other words it's super frustrating. I am ready to start putting shiny brand new parts on it and would ask which would be the most logical part to replace first. I will say that I'm torn as to whether not it is a fuel or ignition problem now I'm leaning towards fuel but I am not 100% certain.I would think that if the low pressure fuel pump was bad it would stay bad and the same for the high pressure fuel pump which is in the VST but I don't know I'll take any suggestions. The motor runs spectacular when it's running but when it decides it does not want to start it usually takes around 30 minutes for it to decide to start and I cannot figure it out my wife is beside herself because she cannot count on the boat motor and it really tends to put a damper on our fishing trips.
 
Intermittent issue may be the lanyard kill switch.
How would I test it on the water? Just take a meter and check conductivity? It's funny you should mention that because I have thought of it but then again I thought why would it only go bad intermittently and how would it reset itself per se.
 
You would have to replace it. If you take the control box apart. You could bypass the kill switch for testing purposes. Just connect the 2 wires together to bypass. While your in the control box. Check the ignition switch too. Could be faulty
