2006 Honda 150 fuel issues

First time user, I will try to make since. First time out this spring motor ran great on calm water. It has been sitting for 6 months like every year. On second time out started offshore. Running 4200 rpm's smooth untill we started into the swells. When engine would load up to dig out of waves it would skip a beat or two. It did that on 50% of the waves. Turned around and came in. Once in smooth water ran great. Ran up to 5500 rpms perfect. I changed out external water seperator/filter, low pressure filter and hi-pressure filter. Took out that afternoon ran about 4 miles through the seas it never skipped. Next day went out fishing, about 7 miles out it started again. Skipping on and off till we hit calm water back in the bay. Wondering if it could be the hi-pressure fuel pump issue. It did the same thing last year but changing filters and cleaned injectors seem to fix it.Has anybody else had this problem.
 
Not real familiar with your motor however on my 99 BF130 the needle & seat in my vapor seperator started sticking due to the new ethanol fuel. I removed the needle and Emory clothed the corrosion from the needle sides being careful not to damage the rubber tip so it would move freely with the float. I now drain the vapor seperator when not in use. This fixed my similar issue. Good luck
 
Thanks, I replaced the needle and Emory clothed it last year. It would only run for for a short time then quit. It did have some corrosion around it. I had to do that before I ran into the skipping problem. At the end of last season I did run with non-ethanol fuel and filled up with non-ethanol fuel for the winter. Thanks for your reply.
 
Give some more detail about what you mean by "skipping". Is it a cylinder misfiring? Or does the motor surge? Or what?

If surging, check your prop. Sounds like it could be "spun" meaning that the rubber hub inside is slipping in the rough seas.
 
It is more of a surge. You can hear the motor decelerate for a second. I'm going to take it back out and monitor the rpm's a little better. Mechanic is going to loan me a fuel pressure gauge set-up so I can monitor it also. Hopefully will run it on Tuesday after work
