2001 Mercury Promax 225 knocking

Hello
I have a 2001 225 Mercury Promax with 20 inch shaft. The last time I took it out I heard a knocking coming from the motor when I came off plane. The knocking stopped when it was in nuetral but when it was in gear I could hear it again..I was able to idle back to the boat ramp but when I tried to accelerate it would not increase speed but just bogged down. When I pulled it out of the water I started it and only heard the knocking again when in forward and reverse. I checked the oil in the lower unit and only had minimal shaving on the magnet.. The rest looked good. I recently had the motor rebuilt and seems as if the issue is in the mid section since it only makes the noise when in gear... I am going to check the prop hub soon but any other diagnoses out there?

The drive train in lower unit is turning when engine running, clutch dog just engages prop direction. Is this in the water or on muffs?
 
Both..I listened to it today and the knocking is when it's in gear and out of gear but the sound is louder near the bottom of the mid section
 
Kick the mid section of the engine and make sure it does not rattle. If it does and the trim tab anode is tight, you exhaust tuner may have come loose and fallen off....This would explain the noise and the lack of power
