Water leaking into engine compartment

Have a 330 sundancer. When it rains, water accumulates in the engine compartment, about a gallon or so. Can see water marks from both aft corners coming down the walls. Apears water is running down the rub strip to the lowest point which is the after corners of the vessel. Bilge exhuast is there also, but contains baffling. Any experince with this and if it is the rub strip, what can be used to seal the strip?
 
The rub strip covers the joint between the top and bottom halves of the boat. Silicon caulk is generally used to make the joint water tight before installing the rub rail. Spray small areas w/a garden hose while someone watches inside the hull for water intrusion before making repairs.
