Water in cylinder

What are the ways that water can get into the rear rt cylinder other than blown head gasket. 1995 Chev 350 mercruiser new head gasket good compression all around.

No water in oil. Just on top of one piston (rear rt.) I am having the exhaust manifold pressure tested. I can't figure it because I couldn't get the engine fired up after the winter (on muffs/ closed cooling sys), pulled the plugs, all soaked with gas except the one that has some water in the cylinder. I don't understand fully how all the water travels in the closed system and how water can get into a cylinder when I am only on the hose without the engine running. There is a stop off plate between the manifold and the elbow/riser.

There are only a few ways ...intake manifold, down the carburetor throat,exhaust manifolds, or cracked cyl.head but on a cyl head I think you would get it in the oil as well..
