Up and down voltage reading while trolling

i have a 2002 Yamaha 115 four

i have a 2002 Yamaha 115 four stroke that wants to run rough in forward idle and lower rpms (800-1200). The last time i went out trolling i noticed that the voltage reading was jumping around from 12.8 down to 11.4 and the readout was blinking at readings of under 12. i just checked the batteries with motor off and the voltage was 12 on my volt meter. My questions are where should i start looking for the cause (my guess is the charging coil) and could a voltage drop cause me to run rough or stall out at low rpm?

i checked my battery and the voltage was 12.2V with the motor off. With the motor on at idle the battery voltage was 12.7V. At 2000rpm, the battery voltage was 12.8V. All of these readings were taken without any electronics turned on. with my electronics on, i repeated the idle measurement and the reading was 12.7V, and at 2000rpm, with the electronics on 12.7V. According to my manual, this indicates either the charging coil or rectifier/regulator needs replacing. I don't have the testing harness to test the charging coil or the rectifier/reg, is there a different way to differentiate which is not working properly? Thanks"
