Suzuki DF50 reassembly problem

Have rebuilt a 2021 DF50. Bored out block for the 50 pistons, new pistons, rings bearings ect. The problem is on the reassembly I get to installing the flywheel and there is no way to get the required air gap distance between the CKP sensor and the pick ups on the flywheel. The sensor keeps catching on the flywheel pickups and damaging the sensor. Its as if the crank is a little too low in the casting. I'm not sure where I made a mistake but the sensor should line up when reassembled. Any Ideas would be appreciated.

Thrust bearings on the crankshaft?

Thanks. Think that might be a possibility. Think something might have moved internally during reassembly.
