The two yellow wires coming from the stator, does it matter which terminal they connect to on the rectifier?

No - the stator produces AC power - the rectifier or regulator "sorts it out" and converts it to DC for you no matter which way you hook it up

I have a 1987 classic 50 45 hp mercury, since I bought the motor used I am having some problems. this is a electric start engine now, but it has a manual start stator on it. I did a check on the stator and it checked out bad, my question is which stator do I replace the bad one with? And what kind of problems will it create using the wrong stator.

There are a couple issues you need to iron out. If you want the electric start stator you will also need the proper flywheel. There are two types of flywheels bolt in or glued in magnets. Just match the stator to your flywheel and you should be OK. They both are 9 amp stators
