"Slide a long screwdriver or pry bar under the throttle body area just above the bottom cowling and push down on the shift shaft that extends down to the lower unit, it was probably pushed up when you were trying to slide the lower unit back on.
Next put a little grease in the coupling that joins the short splined shaft sticking up out of the top of the lower unit to the long shifter shaft. Install the coupling on the long shaft so it is as far down as possible to help mate the two shafts together as soon as possible as you start to slide the lower unit back on.
I think I used a long skinny screwdriver to help guide the two shafts together. The fly wheel can also be turned slightly as the two shafts mate to help with alignment. Of course the other tubes have to be conected but the shifter shaft alignment is the tricky part."

and the water tube stayed in the block

Firstly make sure the water tube slides into the top of the water pump housing this will be your first bump, second you should be able to find the shift shaft just in front of the lower engine mounts use your finger or pliers to line these parts up 3 bump will be aligning the drive shaft if in gear wiggle the prop shaft to assist then happy days"
