I ordered a rectifier and the one I purchase is slightly different. The original had 5 wires (one Red with ring terminal, one double plug Yellows, and a Black and Grey (Single connections each)). The one I received had One red One Double Yellow and one Grey with a dual plug (but only one grey wire going into this dual plug).

My question is will it work if I hook it up and leave the Black coming from the motor empty?

Sounds like you have a CDI unit. I'd say the black is a ground, and the new unit likely grounds out through the case.
