Johnson 88 HP SPL Water Passage question

Can anyone explain to me the how the water passage section of the motor works. I am talking about the section at the top of the block where the lift bracket is attached. I can see that there a tiny hole at the top of each bank on the block. I am assuming that they go into the water passage section. Does it go anywhere from there? The water flow diagram for the Johnson 88 HP SPL doesn't show this section as part of the normal water flow. I am confused and trying to get a total understanding of my motor. Any information is greatly appreciated.

The factory manual does show in some detail how the water flows through the motor.------------Why the question ???
 
The starboard bank was overheating. I replaced the impeller and tstats and that didn't help. I saw water exiting at the bottom of the heads but I figured maybe the starboard side had a little restriction so I removed the cylinder heads and exhaust plates and cleaned everything out. Am waiting on the gaskets so I can put it all back together and see if it still overheats. I looked at the flow diagram in the manual and don't really see the purpose of that part area. Basically I am trying to get to know my engine in detail.

how do the water deflectors look? have you done the basics?compression etc?is it really hot or do you have a bad sensor?how old is the water pump?
