"I tried to start my 1999 Johnson 115 60 degree looper one morning and all I got was a bump like it was going to start and that was it. Did a spark test and it sparked once and that was all. The battery is new and charged up.

I did a resistance test on the stator and I'm not sure if I did it correctly or not. When I test the brown wires in the four pin connector that goes to the powerpack with an ohm meter there was no continuity to ground.

I was getting some voltage out of one those brown wires when I did a crank test, I don't remember the value, I think 1.5v, but as I understand it I should not get any voltage from the brown wires, only the orange ones.

"I need to add that the previous day the system seemed to be charging high, around 15-17 volts.

Also, I was taking some camping gear and people to an island and had to really give it some power to get it on plane. No overheat alarm went off, but this is a used boat and no telling what the previous owner did to the wiring.

The vro wiring was disconnected but the hose was not plugged. I premixed and filled the resevoir for the first few times I used the boat and the res. emptied after a while, the low oil alarm never went off. The last couple of times I used the boat I did not put oil in the res. only premix because of the excessive smoke. It ran fine until this last time. I refilled the res. to see if that was causing the no start and no such luck."
 
unplug the yellow wires going

unplug the yellow wires going into the regulator rectifier. and see if you have spark now. if that does not work unplug the black wire with the yellow stripe and try again. note if i does crank you will need to plug the black wire back up to kill the engine

I unplugged the yellow wires going to the rec/reg and you were spot-on, it fired right away. I suspect that I overloaded it with high rpms and a low battery. It was hard to start at the dock that day and may have drained the battery from cranking. I may also have a problem with running hot, I'm not sure, as I mentioned that the boat was used. No alarm went off, but who knows what the previous owner disconnected.

So, what do you think? Could there be more problems than just the rec/reg? Could there be damage to the motor from this besides the rec/reg?

Hello! Anybody out there that can help me?

Any guesses as to what else might be wrong with my electrical system. Is it just as simple as replacing the regulator/rectifier?

Do they just fail?

I noticed that the yellow wires were a little brown at the black connector.

I have ordered a new reg/rec from here and don't want to fry it.

Do reg/recs just go bad like that or should I be searching for some other problem. My manual is no help.

Did I fry something starting it without the yellow wires?

Nothing has been done to the engine since starting with the yellow wires disconnected until now with the new reg/rec.

I tried disconnecting the kill switch each time and still nothing."
 
I think You should go back to

I think You should go back to 'square 1' and start all over.
The yellow wires have nothing to do with ignition. The only way they may cause trouble is if You put them together and totally burn down the stator!. Forget about the regulator/tach problem.
Most likely Your optical sensor is gone. (on top of fly-wheel). In worst case it might be both the optical sensor and the PP.
