I recently got this motor running but bypassed the fuel pump because it was not working. While it was running, I noticed a spark or 2 fly out of somewhere. Upon further inspection I saw a hole right into the cylinder where the fuel pump should screw in. Is this where the spark came from? And what kind of problems would running the engine with a hole into the cylinder cause?

Just put a short screw in the center hole...self tapper with a piece of gasket to help seal. As you have discovered this hole goes into the crankcase and it needs to be plugged off. Apparently you are using the gravity feed tank instead. No harm done.
