Help, 2006 Yamaha 90hp 4 stroke

Need some advice. Engine starts with no problem, able to drive and run it for about 30 minutes. Once I stop and attempt to start it back up it will not start, the engine turns but will not start. After letting it sit for about 30 minutes or so it will start back up, but will only run for a short while, normally just enough time to get it back to my dock. The engine only has 100 hours on it. Any suggestions or assistance would be appreciated. Thank you in advance. John.

Check to see what is the cause when it's not starting back up. It's either fuel or sparks. If it's intermittent then I am guessing it's sparks related. If it's sparks related the first thing I suggest you to check is the emergency switch. Other than that you will have to bring it back to a shop to let them check from the stator down to the coils and spark plugs. GL.
 
You have checked the venting of the fuel system ???-----------------If it is a carburetor equipped engine do you run the carburetors dry when the motor sits for extended periods of time ???
 
Fuel system is vented. It is fuel injected.
I believe the spark is good, what problems with the fuel do you think? fuel line? condensation in the tank?

Did you shut it down after 30minute run time or did it shut down by itself and you have to wait to start it again?
Sounds like you have a loose wire terminal or short somewhere that it draws too much amp from the computer. Has motor been run in salt water or fresh water only? If salt water, was it flushed?
 
It shuts down by itself, then after about 30 minutes it will start back up. It is in salt water, I do flush it our after each run once I get back to my dock.

That's overheating.
When it shuts of, try to put your hand on the block immediately to see if you jump at it or you can hold your hand there for 5-6 seconds. If thermal stats work properly and the block is not overheating, then you have an electrical surge somewhere that overheats the ECU/or the rectifier.
Don't count on the water from the telltale. Also, check the crankcase oil to see if it's in good shape which will lubricate your moving parts properly.
