Evinrude 15hp two-stroke - if flywheel removed will this upset the timing?

No it will not---------------When you put the flywheel back on the key will locate it in exactly the same orientation and timing will be " right on " same as it was when you took it off.-----------Be sure to torque it as per your manual.
