my question is, can i run this without hooking any of these other wires up.
I'm not sure what any of them are for.
how does my battery re-charge itself while running, is it one of these wires or just the larger positive cable?

I would have to assume those are wires for the boat's lights and accessories. Yes, you can run it without such goodies hooked up. The alternator is connected through the rectifier to the red battery cable at the starter solenoid. No separate hookup needed.
