It will sound like a dumb question, I know it is a dumb question, but I have to ask anyway for peaceof mind...
Both pigtail wires from the coil are grey, so are the connections in the CDI box. When I removed the old coil I marked the wires just in case...
The new double coil also has two grey wires, does it matter what connector goes to what connector??
I know dumb question, specially since there is no way to differientiate one wire from the other unless I unwrap the coils...
 
No, it does not matter. It is AC voltage coming out of the coil. There is no polarity to worry about...at least up to that point.

I hope the connections on the cdi box (that you are referring to) are the connections located at the top of the connector bracket that is located on top of the cdi. The wires that you are connecting to should ultimately be going to the regulator/rectifier. Once it goes to the reg/rect., then DC polarity begins.
