"I have a 1998 Evinrude that doesn't fully compress in #3 cyl. I have been using it and had very little trouble until last weekend. If I keep running it will it eventually blow-up? If it does have I done more harm to what I plan to rebuild? Also I notice there are two different cc engines, how do I find out what mine is 1632 or 1726?"

It is not going to fix itself----If you keep using it it is just going to cost more to fix it ----simple enough.

"Because the engine has not been run in so long,3 times in 5 years, I had hoped it was carbon builb up and would possible clear itself out. It doesn't knock it just idles rough and the carb seems to load up after ideling for long periods. Is it possible that there is so much carbon it is hitting the cylinder head? Does this motor have reeds and if so is it possible that one of them is bad? I have been told several different ways to burn the carbon out.....is this safe?

Yes it has reed valves.Reed valves have absolutely nothing to do with cylinder compression----the reeds in fact should be open when cylinder compression occurs.
 
carbon doesn't just build

carbon doesn't just build up in an engine when it's parked. The 3 times in 5 years doesn't make carbon.
What are the compression numbers you got?
