88 Mercury 135 HP Running Rough

I recently rebuilt this engine, new pistons, bored cylinders, new seals, gaskets, cleaned carbs, etc... I have 120+psi on all cylinders. Engine doesn't charge battery and I think I've narrowed it down to the rectifier, voltage going in, nothing coming out. Does the rectifier have anything to do with how the engine runs.? Engine seems to idle fine but once I start throttling up, the engine starts missing and jumping around, if I go to full throttle, it seems to run not bad but doesnt seem to throttle completly out and stays around 3500rpm (but that could be reading wrong because i think that the RPM is linked to the rectifier and it sounds much faster then 3500 RPM). Could the trigger plate be acting up.? Any help or direction would be greatly appreciated.
 
Fixed so far. After some reading, the rectifier if not working properly will not let the engine rev over 3000-4000rpm. I replaced the rectifier and the engine now goes over 4000rpm easily but still not running properly. I found a great mechanic on the weekend who gave me a bunch of parts to try, (thanks Ed your the best) first thing I swapped out was the stator. Jack pot, all though the stator bench test checked out ok, I installed my new stator and the motor runs smooth and very strong. Thanks Jeff
