454xl crusader with low compression and water in one cylinder

My port engine has very low compression in #5 cylinder with a small amount of water. The other cylinders are normal. My mechanic is not sure if the problem is on the top end on the bottom end.
Engine has 900 hours on it. What are the possible problems?

Hate to say it but maybe its time to find another mechanic....doing a leakdown test should give you insight to where the issue is...

"water" could be from the raw water side (assuming FWC) and most likely induced by way of the exhaust...could be a rusted out elbow...leaking gasket...or something uglier.

Any more maintenance or operating history on the engines?

Well, your mechanic is correct in that not enough is known to be sure what is the problem. Something is either broken, worn, corroded, burned or stuck. Every part is suspect; pistons, rings, block, head, valves and valve train. And the water may be related to the low compression or may be an independent problem. In all likelihood the head will have to come off. But the suggestion of a leak down test is the normal next step. The air that is missing when you read low compression is going somewhere. Usually you can determine where by putting compressed air into the cylinder though the spark plug hole and then by listening and looking figure out where it is going. Your mechanic should know how to do this test correctly (and safely).

I would also attempt to poke some white cloth in there to determine the color of the water present (coolant or seawater).

Your goal is to find out as much as possible before disassembly so that you will know where and what to look for once you get inside.

Good luck.
