40 Mercury HP EFI won't start when warm

After a 20-25 minute run when I shut down the engine for 15 mins or so to fish it won't re-start and run properly. It sounds like it is a flooded carbureted engine then shuts down. I have to wait for at least a half hour before it starts and runs properly.
Anyone ever seen this? Any suggestions??
 
Check for spark when issue arises, electronics might be having a heat sink issue. Is engine running warmer than usual?

Thanks for your reply. The motor, which is a 2002, which otherwise runs great, does not appear to be running hot plus the shop that has been working on it tested it via some kind of on board electronics diagnostics tool. So far they have replaced the spark plugs, adjusted intake and exhaust valves, although they were within tolerance, checked the injectors, replaced the on board fuel filter. I completely trust the expertise of the repair shop, who have been in business well over 50 years. But they are as frustrated as I am. The saving grace for me is that the used motor came with a dealer warranty. More thoughts are certainly welcome!!!
 
Boat mounted. The boat is a 16' Smoker Craft Stinger by the way. The previous owner used fuel stabilizer regularly, and the shop who is working on it added injector cleaner last week. Same results afterward.
I'm stating to consider a new motor but they are off the chart pricey. I'd much rather not go down that road.
