360 overheating

Just bought a 1974 Trojan 25 foot with a Chrylser 1976 360 engine. Only took it out 3 times and the engine blew. Had it re-manned, found out they put 318 and 340 parts on it. So, went from duel water system to the single, replaced the exhaust manifolds and it is still overheating on starboard side. Found out we have a 340 Intake and the water passage doesn't connect with the starboard side it just deadends. Not sure if either of those things could cause it to continue to overheat. Any help on this would be great grasping at straws here.
 
Cant you stick the 360 intake back on? Not sure why the 340 should be that different.

Is the HEAD getting too hopt, or just the exhaust system?

Fixed the Hot head problem yesterday. Drill a hole in the water passage to go to the starboard side. Found out it's supposted to. Now the heads aren't overheating. Took it out and it sounds way too loud. Think there might be a restriction in the system somewhere or the mufflers are bad. Can they go if the engine overheats? Oh and we don't have the 360 intake. When we bought the boat it was a miss mash of parts. It's like Frankinstiens nightmare!
