2006 25hp EFI Four Stroke issues

So I have this motor setup on a remote control. I bought it used, but the powerhead and everything from the inside seems ok. It ran great with muffs on (it wasn't on a boat, so i couldn't test run it) and seemed to be all good. Since I bought it, it sat for about a year, and I(stupidly) ran the motor dry of all the gas(because i knew i wasn't going to run it for a while) which burnt up the HSVP. I since have replaced the HSVP and when I run the motor in the driveway, everything seems good.

Take it to the lake, and when I go to put it in forward gear, and it dies for the most part every time. In reverse, only sometimes.

Ok, so I have a few questions I have on this motor.

One - I had to replace the throttle and shift cables. I found in the service manual that I should have the throttle all the way up to adjust the cables to be in the right place. I have them adjusted now, and it sounds right for the idle speed. Is this the way I should have done this? and is there an adjustment that I need to make in the remote box that I need to adjust?

Two- when having this motor in reverse, it locks the propeller. When I put it in forward, the prop will go to a certain point, stop and then if you keep turning, it will move past it. Question is, should it be locked, or is this normal?

Three- Does having the motor in the water change how it puts a strain on the motor? I ask this bc the last time I had it in the water, i could get it to go into gear for a few seconds, and when it did, it seemed like it was either slipping/spinning a hub, or something in the lower unit might be messed up(hence question 2).

Any questions, ask I just want to use the boat I built, with the motor that is been giving me a hell of a lot of problems.
