2002 40 hp Merc ELPTO Shifter

Came home to a shifter (others had used boat) stuck in forward on my 2002 40hp merc ELPTO on my pontoon. Of course (I was told they did nothing wrong to cause this) and it won't start in gear. I am hoping someone can give me a sequence of what to check first. I have recently replaced the impeller but ran it several times after that with no problems. Shift linkage was reconnected in the same spot it was before. Should I start by removing the lower unit, or could this be a cable problem?
 
Remove shift cable at the motor.--------See if motor can be shifted manually.----See if control box works properly.----Go from what you learn there.
 
Sure operate the linkage the same way the control cable would.

I did what you suggested and here is what I found.
1. shifter worked fine with cables disconnected.
2. shifting manually into reverse was hard at first so I adjusted the rod/linkage minimaly and that helped.
3. Motor worked fine but now "tell tale" water stream seems to fluctuate. I had just replaced the impellor two weeks ago so I am confused as to why this would happen. Might be taking the lower unit off again.
 
Might be gunk in the t-stat. Run it awhile with the cowling off and see if the exhaust plate gets too hot or not.
