2002 125 ELPTO slowing down after running for a while

Hi, I know that this issue is somewhat similar to others but seems a little different. I have a 2002 125 ELPTO that really seems like a great engine. I do have it on a boat that is to big for it but that is another story. The last couple of times that I have went out on the lake it starts great, idles great and runs great for the 1st run. By myself, it will run about 31 or so WOT and with a couple people totaling around 275 pounds, it will run about 28 or 29. After the 1st stop though, it is not running as fast, by myself I am getting about to 25 or 26 and with people I am getting to around 20. The engine still starts great and doesn't miss or stumble, it just doesn't have the top end power like it does on the 1st run. I did put new plugs in it and a new fuel line with bulb. That may have helped a little but not real noticeable. 2 things that may be an issue or may not be. The 1st is that while in Va. Beach a few weeks ago, I did put ethanol fuel in because I couldn't find non ethanol. I did use Lucas ethanol treatment at that time. There is still gas in the tank from that trip. I have not added more gas since. I do have new filters coming in today to put on it. The 2nd thing and I have zero clue if this is relevant but my starboard side transducer is too low and it creating a big rooster tail up the side of the engine to about half way up the hood. It is enough water that I cannot see through it to see if the engine is peeing. When I take the hood off there is some moisture on the engine and wiring. I plan on raising the transducer, this week. Thanks for any and all suggestions.
 
I have a 2002 115. I bought the rig last year. I found the fuel line and fuel filter contaminated....stopped up. I'd disconnect the fuel line at the engine and get a suitable container and using the bulb, pump some fuel into the container and examine it for foreign objects. If you find any tan colored chips or things of the sort, your fuel filters (main and the small one for cylinders 3 and 4) are probably clogged. Remove them and cut them open...since you are waiting on new ones and will be taking them out anyway.

On your speed, unless you have a big, heavy or a deep V boat, you aren't getting the top end you should....by a long shot. On a 2002 1750 Crestliner Fish Hawk with just you onboard, that engine would get you one side or the other of 50 mph.
 
Thanks for the reply Mark. I will do as you say and see what is in the fuel and lines. The boat is a 2002 Trophy Pro WA2002, so I believe that the 31 or so mph is not bad. That is about the top speed that I have gotten out of it for 2 years and it seems to run well. Maybe I am missing something though. I did actually lose a couple mph when I switched to a SS prop.
