2001 Johnson 25hp Missing and running rough

I am having some trouble with my outboard, it all of a sudden started running badly, missing while running and stalling when giving it throttle too fast. I have gone through fuel system components getting kits for carb and fuel pump flushing all lines checking for leaks all looks fine.
water pump was replaced didnt think it would help at all but it was due. spark plugs have been replaced I haven't checked coils and rest of ignition yet, not sure how to test those parts.
the only other thing I have noticed other than the missing and rough running is wet and black spark plugs and sometimes some black oil/fuel coming from the 2 little holes on the lower unit but I thought that may just be from it idling with muffs and not running on water.
Any help or suggestions on what I can check would be great

Run with a timing light hooked up to try and determine if there is an ignition issue.---------Check thermostat.----Check compression too.

Ok thank you for your reply.
I will get a timing light and compression tester hopefully tomorrow if I get time,
Im assuming I can only test the thermostat by removing it?. same with flywheel key, is there any tell tail signs it could be stuffed without pulling flywheel off, I have also put a little video on youtube of it idling while its cold don't know if it helps at all, shows how it stalls at its own will.
