1996 225 ocean runner ignition problems

I just installed a 1996 225 ocean runner 2 stroke. V6. Came with a harness that is currently hooked up but I taped off the connections for the gauges. It ran when I picked it up but all they did was jump it from a stand al9ne battery and use a jump wire for the starter. It ran great that way! Now I can't get it to start or run. I'm getting fuel. I'm getting spark at plug wire 1 and 3 when I turn it over. I get a quick spark at plug wire 2 when it tries to start nd the starter drops. I'm getting no spark at 4,5,6 plug wire. I took it to a shop and I just wanted to know why I'm not getting consistent spark but they won't check it without putting a whole new harness in it for 1200 bucks! Please help me figure out why I have spark on some cylinders but not others.
 
That's ridiculous. The engine will run without the harness connected. Look on port side toward the back, and locate the plastic cover that protects the harness connection Deutsch connectors. Unplug them all.
Now, with a fully charged good battery, jump the solenoid to start it.
Be aware that you will not be able to shut it off with the harness disconnected. To shut it off, just re-plug the single Deutsch connector that has MULTI COLORED WIRES in it.

If you can decipher what I am telling you, that will eliminate any harness problems. If not, PM me and we can talk via phone.

DO NOT have this shop replace any harnesses.
