1995 40hp overheating

Just finnished rebuilding my motor, and as i was running it in i noticed it was overheating. Replaced all parts in the thermostat. Still overheating. Good water flow coming out of pee tube, no water coming out of exhaust port.
Took everything out of thermostat housing and ran motor without thermostat and water was coming out everywhere it is suppose to and motor was runing cold, so i think i have good water flow. Put new thermostat back in and it kept over heating again. I am Baffled, any help.
 
engine basics, detonation can cause overheating... lack of fuel in the a/f mixture can cause overheating... if you replaced almost anything on your cooling system then the problem is in the engine internals not working as they should...
