Mercury one beep and a hesitation

Have a 2012 mercury 90 4 stoke. Will set off one beep and loose power for a second. Doesn’t happen every time out but when it does it will do it every couple minutes. Never at trolling speed I’d say half throttle and up. Any input would be appreciated. Thanks

I don't have a clue about your engine, but on older engines......according to published data, when you turn the key switch from OFF to ON, you will get a beep....I'm 85 now and almost legally deaf and I never heard my beep upon key ON. Once you get past that if you have a beeping noise, either continuous or intermittent, it signals a problem with temperature or, for 2 strokers, a problem with the onboard oiling system.

I'd consult your owner's manual as to what your engine electronics are trying to tell you. Gonna bet something that it is supposed to be up and ready, monitored by a "baby sitter" isn't up to snuff when it's time to be up to snuff. Since you said it looses power, why? Fuel starvation or ignition starvation?????

Do 4 strokers have squeeze bulbs on the fuel line from the tank to the engine? If so, try this: Pump the bulb up to firm.....Hit the key while continuing to pump the bulb......what happens? Your response could identify your problem's source!

These new motors need a scanner to find out what's wrong with them.

A one beep can be many things, electric power (bad connection), communications error, fuel pressure and a few other things

It’s a 2012. It’s in the shop right now for the third time for this issue. I just went to pick it up today they said it was done. They told me it threw an over heating code and put new impeller, seal and oil and filter change. I told them they did the same thing last year and it didn’t solve the issue. I just changed oil and filter. Impeller has been changed for the third time in two years. They did thermostat last year and a fuel pump for separate issue.
I purchased the boat last year and previous owner did tell me it would beep once and a quick hesitation but would only happen every once in a while. It happens more often that not now. Can troll for hours no problem but once I get over 20mpg (half to full throttle) it does it every now and again sometimes every couple minutes. Some times it won’t do it at all. I’m not a mechanic and new to the boating world but I feel like it’s not actually over heating

I'm sure it's not overheating most likely it's a chaffed wire or other bad connection. If the sensor wire is chaffed and grounds out it will throw the code. Finding it is the issue. Every time you take it in repeat what has been done to it so far
