Not going into gear

I have a 2007 yamaha vz200tlr, just replaced the water pump with a oem water pump kit. Reinstalled the lower unit and found after tightening down the bolts per specs and found I can't put it in gear but when I back out on the bolts a little it goes into gear fine but this leaves a gap between the motor and the lower unit.
Any suggestions?
 
Recheck assembly and make 100% sure shift splines are lined up.----Do not use bolts to pull / force lower unit in place.

Rechecked a few times Splines are lined up, lower unit slides in nicely with no force, shifter will shift when the lower unit is about 1/4 inch from being seated to the bottom of the motor but once it gets seated it will not shift.
 
Check for interference of shift mechanism at top of shift rod.----Might be going up too far and jamming.---Do not poke a hole in the block.
