F-40 cooling water intake

Is it ok to plug the upper intake hole. The one above the screens. I run a tunnel and my water column misses this hole but fully catches the lower intake sets. Causing me to pull air. And lose water pressure.

I am talking about the upper hole.

If it has nothing to do with intake then why doin lose pressure when it gets exposé to air and gain pressure when it is submerged or I cover them when runnin on muffs?
