2001 40hp 4 stroke problem

for starters new water pump amd thermostat. Cranks and runs good. i run about a half mile up river and the alarm goes off and i back down to idling along and alarm goes off. when the alarm goes off it must put the motor into some type of safe mode. i cut it off and try to go again alarm sounds. when you rev up it sounds but at idle and a little rev it does not. the motor is a 2001 mercury 40hp 4 stroke fuel injection. any and all help appreciated.
