1987 Mercury 25XD bogs then runs great?

The wife and I have a 1987 Starcraft 14 with a 1987 Merc 25XD, we put in river and it fires right up and idles great. As we began to go it just bogs and pulls us along slowly then after minutes (or a half an hour) it will just open up and run great for the rest of the day? I am mechanically inclined and thought maybe a jet in carb was clogged? Took carb off and cleaned thoroughly, changed nothing. Now I lean toward the coils or the CDI box. I've searched the web to no avail of this issue, I greatly appreciate any help with this. Thanks in advance.
 
Run with a timing light.----One cylinder at a time.----Observe the flashing light.----That will help you pinpoint which cylinder is at fault.
 
Does it sound like a coil or CDI issue? I have no problem throwing a couple parts at it as I'd like it to be right since I got another boat and am trying to sell it. Thx
