yanmar 2gmy diesel motor problem

Hi, I have a 18ft wooden fishing boat with a Yanmar 2gmy motor. About 6 months ago we went fishing, the 1Hour trip out was perfect. After fishing, on the return trip, a couple of times the motor lost revs, about 400, for 5 seconds then it went back up. Since then the problem has got worse now with the revs dropping every 30 seconds. The last time the motor almost stalled a couple of times and we had to drop revs from 2600 to 2000 to lessen the problem.
The motor doesn't miss, burp, it just looses revs, like you just put out a sea anchor causing extra load for the motor.

But the thing is that the first hour is still perfect!

We have done many things. The engine has a ss exhaust manifold, changed oil and fuel filters, changed the oil, new air filter, new fuel primer bulb, suction and return fuel lines have been replaced and with new clamps, water pump impeller renewed, throttle cable replaced We have a 10 litre plastic portable fuel tank which stays on the boat. It has been cleaned, internal suction pipe renewed, vent checked. We fill the tank using a funnel with a fine filter.
Our next job is to put in a fuel/water filter.

So if anyone out there has any clues to my problem that would be good. Running out of options.
