Problem after storage

"I have a crusader (2003) 350 cubic inch engine with a holley carb. It has been in storage for 2 years(with sta-bil). This year I got it out for the first time and it started right up and idled fine. It reved up in neutral but when I put it in gear it would only turn 1000 rpm before it studdered and wanted to quit. I ran it at idle for 10 minutes and it began to run a little faster. After 20 minutes I could get it to 2000 rpm. Advancing the throttle any further did nothing. The weather got bad so i brought it back in and put it on the trailer. There was 12 gallons of old gas and I added 25 gallons of fresh 93 octane before I went out. Do you think if I just keep running it it will fix itself or do you think i need to tear the carb down and clean it. The accelerator pump appears to be working fine. One other thing. To look down at the inside of the carbs, they look brand new. The engines only have 10 hrs on them."

I changed the water separators

I changed the water separators and dumped the gas into a glass jar and let it sit overnight. It looks clear and i don't see any separation. Our yacht club insists that there is no alcohol in our gas but i have never tested it to be sure.

Update: Took the boat out agai

Update: Took the boat out again and it ran poorly for awhile then got better after about 45 minutes. The next week I sucked all the old gas out of the tank and put fresh gas in. Boat runs as new again. I guess even with sta-bil 2 years is too much to ask.
