" Gary... You're no doubt aware that Mercurys are not my line of expertise, but your question would apply to any engine. It really doesn't make any difference in which mode you take a compression check as long as the later following check is taken in the same manner. However, I suspect that you have a deffinite reason for asking due to the "ponder" statement. I'd suggest that you take a cold reading, then run the engine for say 5/10 minutes then take another reading, keeping a log of both for future reference.
