Mercury 90 hp efi 2012 trouble

Hi!

I have some issue with my outboarx after some water got in the fuel tank. I drain the fuel and put some new one but my engine stall when passing from forward to neutral or backward to neutral and other time the engine start to sputter for few minute and after that can be fine for some time.

Thanks for your input. I already change the two fuel filters but for the water seperator, i have no clue where it is. Can it be in the fuel supply module?
 
Usually mounted on transom looks like an oil filter,fuel line going in and out to engine. primer bulb should be close by.
