Help me get heads back on and timing correct

I removed the heads on my f250 and had valve work done. When reinstalling camshafts #6 in the SM dowels are positioned 60 deg. I did what it says. But then I get to #10 it says it should be aligned. How did they get aligned? What am I missing?
 
Yes its a F250uca 2012
I think I got it. Just needed to use a wrench on the camshaft and turn the ex and intake so the line up. Correct?
 
SM is screwed up if you ask me. I would call Yamaha Customer Support and have them take a look at the SM. No where do I see that the starboard cam shafts are to be rotated after setting them with the 60 degree offset.
 
Well here is an update i put it all back together and it started right up. Sounded good but what do I know still unsure of it I hooked up the yamaha software to it while engine was running to do the cylinder drop tests. Got to #3 and it started running rough and then cut out. What does that mean ? Im hoping its just a bad coil or something minor from water being in the fuel originaly.
