2004 Yamaha 40 TLRNC timing issues

I have a 2004 Yamaha 40TLRNC. It wont go over 2500 rpms on the water or over 4000rpms on muffs. I have changed the fuel pump, rebuilt carbs, chabged thermo switches, replaced charge coil. I checked timing with a timing light and it is showing 28 degrees btdc and from what i gather it should be 3-7 degrees atdc. It has the auto timing on the power pack. Is there any way to adjust this or would i need a new power pack? Btw the motor also has a fast idle and misses.

Anyone have any idea on this? I am having awful luck with this motor. Now it is backfiring.

So i have come down to this. I got the backfire stopped i missed a connection to the carbs. Now i have found that when i pull the bottom plug wire the engine dies. When i pull the middle plug wire the engine runs great. When i pull the top plug wire it doesnt change much. Any ideas or solutions?
