1999 Mercruiser 5.0 issues

I bought a 1999 Searay 210 used about 2 months ago.

First trip out, boat ran great for about 5 minutes and then hit no wake zone. At the end of the no wake zone when I went to throttle up it quit and wouldn't restart. Got boat home and found rotor button was cracked. Replaced cap and rotor and made sure I put wires back on as they were.

Second trip, boat started and idled great...but wouldn't get above 2000 rpm, even with full throttle applied.

Took boat to a highly recommended repair shop and below is what I've been told.

Found rotor button was burned up and well out of time.

Replaced rotor, cap and adjusted time. Really no change.
They have checked timing numerous times, tried two different ECM's, new distributor...still can only get to 3500 rpm. Compression is 150 in all cylinders.

Said that cylinders 2 and 6 are getting spark, but "not going through".

They are waiting to hear back from Mercruiser on some direction.

Any ideas? Where does the ECM get it's signal/ could this be an issue?

The repair shop said they are out of ideas, and they've had it for almost 6 weeks.
