"Okay, here we go. When I have my alternator hooked up to the positive lead (GM 1 wire alternator) on one of the 2 batteries in my boat, and the boat is running, I get water temp reading of 180-200 degrees. As soon as I pull the alternator wire off the alternator (with the engine still running), the water temp gauge reads 20 degrees lower. Do I have some sort of wire resistance problem here?"

therefore meters not reading proper temperatures as there is no volage regulater as in car dash meters, so as your voltage varies so does the reading you get.
also do not run the alternater without being conect to the battery load could damage the unit"

Also, why does this voltage spike only affect the water temp gauge and not the others?"
