Yamaha ignition on an Evinrude

Like the title says, I have an 86-89 Yamaha ignition on my 96 225 Evinrude. I'm getting a miss-fire/cross fire on cylinders 4 and 6. The egt probes tell me the port bank is running about 450 degrees below the starboard bank. I'm guessing I have a bad ecu? Or does anyone have any ideas?
 
Replaced the CDI, and i still have the same problem. I have tried swapping coils, separated all wiring to the coils on those cylinders, and have checked all the grounds. So what else could the double fire?
