My twin 3126 Cats have 2000 hours and run real good. But this year they are starting to produce black stain at the rear of the boat. Where should I start ?

if it's there at idle- injectors. One tank of watery fuel getting to injectors can turn them into dribblers.
If prevalent under acceleration from half throttle to full, then suspect boost issue. Easy enough to check boost. Just be aware Cat's rarely make as much boost as the service manual says they should make. Also pretty easy to do a visual on the turbos and check wheels/shaft for play or signs of oil in intake.

and you want someone with a lot of Cat mechanical unit injector engine experience. Get them to roll in new injector cups at the same time. Get someone who has done plenty of 3116 / 3126

all this is assuming you have mechanical 3126. I don't think they put a HEUI model 3126 in marine.
