Accessories not getting power at low RPM

Have a late 90's Hydra Sports with a similar vintage Mecrury 250 EFI 2 stroke and unfortunately the boat got swamped and went underwater during a storm this year. Since then, we've (unsurprisingly) had to replace some wiring and chase down some intermittent issues but luckily the engine is still running strong and didn't get too wet.

Tried to take the boat out last night after a few weeks of sitting in the water and found that none of our gauges and accessories on the main switch panel (nav lights, stereo, horn, manual bilge pump, etc) were functioning at all until the engine was above roughly 3500 rpm. Once there, we had power and normal operation of all items on the panel. We do have the bilge pump connected to a float switch, which is routed straight to one of the two batteries and is functioning properly- this could have drained the battery over time.

My plan for when the boat is out of the water over the winter will be to rip out all the existing wiring and replace our main console switch panel to bring everything up to modern-day and hopefully fix the issue, but is there anything in the engine and charging system I should be concerned about? Also, what does the behavior of the electrical system tell you when related to the engine rpm?
